Answer
If you have everything configured correctly the reason could be due to the taxes being defined/updated after you first started working on the Quote and so the Quote module doesn't know about those taxes yet - you can refresh the taxes any time when viewing a Quote by going to Quote > Tools > Refresh & Recalculate Taxes for Quote.
